If you are leaving the pylons on but flying with out the fuel tanks, the two ports that are open for pressurization of the tank and the larger line for fuel to the main tank would be left open. The covers for these ports are built into structural provisions in the pylon that hold (via clips) these covers while the tank is in use. not using the covers means you have a bleed air leak (no big deal) but the fuel in from the tank becomes a vent and could pull in debris from ground operations (troubling but unlikely).

I'm confused about what is being asked about. When you remove the drop tanks there is a small clip that goes on over the access. As mentioned here. However if you remove the drop tanks and the hard points there are covers that can be put in where the hard points go to make a smooth bottom wing.

The plug covers are usually clipped to the pylons.
