The build assist program it to aid you in the construction of your aircraft, the benifits of usings our tools and other shop supplys so you do not have to buy them. But the builders log is still your responsiblity to create as well as the paper work to send to the FAA for inspection, we can help you do all of these but it is still the builders responsibility to do so. Many of the builders that come bring a note book to keep track of the tasks completed in a certain day. some bring laptops to the hotel and update the log on the computer at night or just simply keep the note book for a record. All of this will work and at the completion of the inspection you take a trip to the FSDO with your log and all of the pictures taken and apply for your repairman certificate.

Same as if you built it in your garage. The builder takes a photo record of
the build process and adds necessary text documentation as the process is
completed.

John,
Both Pete and Nick have answered your question, but let me add that there is a computer program available called Kit Log Pro that is designed to help you keep track of your build activities, photos, hours, when, what, expenses, etc. It was developed by an EAA member to help experimental aircraft builders with the builder's log that you will show to your local FAA office to document that you qualify for the Repairman's Certificate. The web site is: http://www.kitlog.com/
As Nick mentioned, take along your computer and input any build photos and a short note daily as to what was accomplished that day and when your airplane is complete, just print out the builder's log that the kit log program will build for you. I used the program and it makes the job easy. By the way, I have no connection to that company expect that I bought and used their program.

And take along a USB drive to plug into your laptop and make back-ups nightly!

I need to second the endorcement of KitLog. I used it to log my construction activities with my Murphy Rebel build and it worked great!
